Story wise she had to die because she was a creation of the anti-spirals and after their defeat there was nothing to sustain her existence.

Meta wise, Simon accepting her death and not using spiral power to bring her back demonstrated thematically humanities maturation as a spiral species and that they could handle spiral power without being seduced by it's endless possibilities. For that to work there needed to be a temptation for Simon to overcome and Nia served as the most powerful temptation.

Is there a reason not to?

Simon wouldn't have been able to defeat the anti-spiral if, when Nia flickered out of existence for a moment in the fight, he hadn't accepted that she was going to die.

Thats the point of the final battle, the Spiral Beings have the power of gods inside of them but at the same time are unresponsible and will destroy the universe if left unchecked.
In the final battle simon told the anti-spirals that the spiral beings could be trusted with that power and they would not abuse it.
Saving his waifu would be abusing those powers.
