1) The main characters are poorly illustrated and lack details.
2) They have annoying, childlike voices.
3) The girls are implausibly stupid and ignorant.
4) The idea of "little girls suffering" has become exhausted, and this show did nothing original.

As a result, it was difficult for me (and I guess OP) to have any sympathy for them, or be emotionally invested in their story.

And Haibane Renmei was Sora no Woto done right.

Meaning, that the things I mentioned are what you usually expect from a setting like this show had, which I know this story deliberately ignored, and it was obvious it was going to be something different from the first couple of episodes. Just so you know, I don't think the show was bad because it didn't play to the strengths of its setting, but rather because there were better shows last year, and because the things it did manage get right (atmosphere, visual direction, use of music, world-building etc) weren't enough to compete with those.
