Interesting, this might be the first series that I'm going to get involved in that's like that.
I only watched it the one time as it was airing so I could very easily be misremembering, but doesn't S1 end with an anime original arc that has a plotline involving memories that sort of gets retread in S2? If so, perhaps OP should skip that last bit to avoid diminishing the impact of the actual canon arc.
