Because ninjas are so far beyond human capability that the benefit of pumping their arms is minimal compared to the benefit of being aerodynamic.
It's also better to run like this if you're wearing heavy equipment, since you bounce less and it's less likely to be damaged or hit you in the back, so it makes sense that ninjas would be taught to run this way from an early age.
Ninjas can also run so fast that an outside observer can't see how stupid they look, which is really the only downside to running like this.
