This happened during one of the Shield Hero arcs. The MC literally goes batshit insane after unlocking all 7 deadly sin shields and turns into a transcendent mad scientist with almost godlike powers, he makes a floating evil fortress and starts conducting insane experiments and accidentally makes a race of raccoon creatures while trying to create a clone of Raphtalia.
Raphtalia has to gather up everybody and storm his citadel. Honestly it was one of the most fun arcs in the entire story, but a lot of people hated it.

At no point does Amuro die.
