Why was it a mess? I thought it was pretty cool. Not sure how difficulty affects it, but on Hard there weren't any button prompts so you had to watch how he was swinging.

the high the graphical fidelity the more out of place typical boss battles feel

Pretty much all the worst bossfights in the entire franchise though sadly.

I don't think it ever has button prompts, and I thought it was an ok "final boss", much better than 1 or 3's (Lazaravic is still a good fight and a better final boss than Crash 2 or Jak 3 as well).
On Crushing Rafe will basically one-shot you, which makes it very tough.

To answer your question seriously, because there has been a push for games to be more cinematic it's hard to justify a truely memorable boss battle from a narrative point of view.
So the bad guy is usually just a quick time event rather then a mecha hitler.

On a related note, Nintendo games are doing great. The new Kirby's final boss has like 9 forms.
Amy hennîg is gone and their heads are lodged firmly up their own asses. Its all about the story now, even moreso than the other games
