I think persona 3 and 4 have very emotional final bosses. 3 especially if you know what's coming after. And 4 because of how much I have grown to like the entire cast.

I really like the music to that whole section. DeS knew how to build a atmosphere.
I feel like I'd be able to take The Boss better if Kojima introduced her in a better way. I didn't feel like The Boss betrayed me, because we had so little interaction with her. It was hard to empathise with Snake because we were only given a small amount of exposition as to their relationship, and all through text. If she were introduced or even mentioned in the series before, great. But she wasn't. Then Kojima tried to make us feel shitty for killing her.

While the fight itself was easy as dicks, the Ganon fight in N64 OoT is one of my favorite due to music and tone alone, and just how important is feels. I just hate how much the 3DS version botched it up lighting-wise.
MGS3's The Boss comes close though.
