The problem isn't with the Zero Suit. It makes sense to wear a jumpsuit that interfaces with the suit instead of just underwear (but I do wish it looked more like a plug suit). The problem is with its exposure.
It was fine when it was only at the end of Zero Mission, Prime 2 and 3. You had to play the game to the end to see it.
The issue was when they made it the face of Samus in Smash Bros and Other M. It changed people's perceptions of her, especially those who had never played a Metroid game.

I really don't see a problem with it in Brawl and Smash 4. The way I see it, the whole premise is fanservice party game, showing off suitless Samus more seems like a reasonable choice for that.

Yeah I'm sure it changed perception of her, but I'm skeptical that really matters. I actually didn't play a Metroid game until after Brawl, and I still had a general idea of what she was about. I later played the actual games (which I may not have heard of without Smash), and saw first-hand how her suitless depictions are handled. Even if some people might get very incorrect ideas, if they aren't gonna play the games anyway, I'm not sure why their perception matters.

Star Fox Zero was heavily influenced by their Smash designs and they carry reflectors around like in Smash now.
Kirby had his Smash moveset appear as an ability and Master & Crazy as bosses. They also redesigned the Halberd to match Brawl's version and Meta Knight has the metal shoes now.

Oh and perhaps the most important one: Wario is now the gross stinky fart man Sakurai made him into when that was never the focus of his character before Sakurai got a hold of him.
