Gods need faith to persist, so she did what she needed to do. Her actions are kind of questionable, but at least she's bringing innovation and development to Gensokyo. She's probably the one religious leader who's actually doing something worthwhile for both humans and youkai.

Read MoF's prologue. Before the events of the game, Sanae went to the Hakurei shrine and told Reimu to shut it down (or surrender the shrine to the Moriya or something like that). Had Sanae not done that, Reimu wouldn't have gone to Kanako to tell her to cut that shit out.

Sometime inbetween Kanako comes up with zany schemes to make faith and they usually don't work out very well.
