They do have Buddhist and Shinto elements. SMT III mixes in some Buddhist elements and DDS is big-time Hindu. They probably don't portray Shinto negatively in Jap games because.. it's their own ancestral religion.

in certain games like Okami it is very obvious
but a lot of very japanese stuff either doesn't get localized or the references are subtle enough that they often go over the heads of all the other people who play them

Abrahamic religions aren't as common in Japan, so those faiths are handled like exotic mythology. This attitude is mirrored in the West's treatment of Eastern religion. Look at the way real-life Eastern tradition inspired the fictional Asiatic setting of Avatar: The Last Airbender, for instance.

A lot of Japanese people are into Shinto/Buddhism. Christianity is not the majority religion so they're less hesitant exploring Christian mythology (in somewhere like the US even putting those two words together would get you a shit ton of abuse). They just use the cool stories and characters without needing to worry about conforming to its rules.
Amida Buddhism, the popular sect in Japan, is basically Christianity with different dressings anyway.
Most Japanese are just agnostic. They participate in Buddhist and Shinto practices more out of tradition rather than an actual belief, like how many people in the west celebrate Easter and Christmas even though they aren't religious.

I think this is about right. They have this battle of all good vs all evil (it's really manichaeism) but to Japanese, this stuff is exotic and cool. And there is a lot of interesting and cool stuff in the Bible. SMT tends towards the "miltonian" view of the devil as the ultimate rebel, a kind of invitation to survival of the fittest world.

They aren't Christians so they are perfectly fine with stealing any sort of Christian mythology and theological components and using them in any way fit.
Just look at what we do to Greek mythology. Nobody give a shit about accurate depictions of Zeus or the historical accuracy surrounding Heracles. We will just take a random thunder creature and slap Zeus's name onto it, or have some plot about an overbearing god father and toss Zeus into the role, or have Zeus star in a game where you throw lightning bolts at people. It allows for people to make whatever they want with the characters, rather than sticking to strict mythological lore.
Atheist isn't exactly the right word.
It's more that whether they're shinto or buddhist (and that's most of Japan, those 2), they just don't think about religion too much. It's a culture thing more than a religious one.
Shintoism never hid the fact that the gods are assholes and sometimes outright evil. It's not exactly something that you can twist to "oh my god, the diety that I thought in all scripture was good is in fact not!"
