Xenogears is probably the most severe case. At least Chrono Cross implied that the ending rolled back the clock and none of the bad things happened.
Man, Dreamfall Chapters was the last game I played like that. It's like Ragnar can only do "composition of opposites" plots, but Dreamfall just didn't establish that well enough. Also in Path of Exile I've never figured out why killing Malachai really matters.
