Kojima is truly the god among trolls, and a multi-million dollar game was his canvas.
Nostalgia googles would be my guess. I'm playing through them for the first time right now, on Guns of the Patriots now, and they're not terrible, but frankly speaking the gameplay is mostly terrible (only in MGS4 it gets better) and the plot is ridiculous, full of cheap twists and constant exposition.
Am I the only one that would consider 2 at least top 2 (with 3)?

No, that's pretty much my standing as well, 3 is simply God-tier.
Every game in the series has issues, but they're distinct and idiosyncratic. MG1-MGS2 (including Ghost Babel) all have fun, relatively fast-paced (especially in the case of MGS2) arcade-style stealth with unique themes for action games and memorable characters.
MGS3 is where the series started to lose me. The design emphasis shifted too heavily toward empowering the player for the sake of novelty and game balance plummeted as a result of bloat. I also don't think MGS3 has a very interesting narrative, ending aside. MGS4 had all of MGS3's problems (and then some) with few of its better qualities. Peace Walker and MGSV are similar, though specifics vary.

Fair enough, I was pleasantly surprised with MGS3's gameplay to tell you the truth, it added a lot of depth to it. Thought I was disappointed when I realized I could just run through the whole game without any penalty whatsoever.
Its so funny when people who says anime sucks love these games. The plot of whole series is the most anime thing on this planet but when its hidden well, its okay.

How so?
I really like how I can actually crouch and move in that position in MGS4. I like the OctoCamo which removes the need to constantly change camos in the menus. I like the weapons customization. I like that I can pause the cutscenes. I can switch shoulders white aiming. I absolutely love the new controls, God the controls in the previous games were terrible.

More options don't always mean better game design. In fact, it's often the case where the opposite is true. It's nice that MGS4 streamlined MGS3's bullshit, but I think the introduction of the camo system was a bad choice anyway, since it reduced MGS3 to crawling around with impunity, gathering headshots as you go thanks to the more open environments. CQC similarly made the player nearly invincible in close quarters since the guards are somehow incapable of defending themselves against the unstoppable martial art of Jujitsu Knife-Gun.
MGS4 in particular expanded the viability of shooting your way through your mistakes (to the point that getting caught barely even qualified as a mistake) thanks to the way the controls worked and the Drebin system.
MGS3 and MGS4 gave the player more options, but I think they also murdered the pacing and tension.

I've really never had an issue at all with them. Do you only play one or two genres or something? I didn't think the series had a control scheme that was particularly hard to adapt to, and I played them for the first time in 2008.

The fact that it controls better, offers better gameplay, more tools/options, dynamically shifting AI that evolve on environmental changes (night/day, sandstorms, rain etc), buddy system, vehicular combat and ridiculous amounts of gun customization.
Peace Walker was a Monster Hunter game + MGS skin.
Being "handheld shit" isn't why Peace Walker is bad. The mission structure isn't why Peace Walker is bad. The enemies being totally inept is what makes Peace Walker bad. Peace Walker's guards are simply too dumb to make sneaking compelling. The level design would have been more than fine (great, in the case of some areas like the underground base) if the enemies were closer to that of MGS2 or MGS3, but as it stands sneaking is a bore. But that's not the fault of the PSP.
Ghost Babel is also "handheld" shit, but it's one of my favorite games in the series.
tfw you come to the realisation that MGS2 had the best stealth because the maps were not yet open enough to allow much tranquillising from a distance, it was the most pure MGS stealth experience.
MGS3 is superior in one aspect, that moving makes noise, and therefore slow moving is necessary. Shame it was underutilised. 3 is a better roleplay experience and probably has the best bosses of the series (that or 1).
I think it will be either 1, 2 or 3 that goes down as the definitive experience. Or why not as a trilogy. By 3 you have the game trying to open up into new genres.
Movement making noise has been an element since Metal Gear 2 (there are quite a few metal grates, the imported squeaking sand, the wood floors in the residental area). The issue is that Metal Gear Solid de-emphasized it because it was barely about stealth at all, and Metal Gear Solid 2 kind of did away with it entirely in favor of more fast-paced sneaking.
The bit with the sand and the trucks in Metal Gear 2 and the timing it requires is more thoughtful and demanding than merely walking slowly behind a guard in MGS3.
But is MGS2 better than MG1 and 2?
Depends on what your preferences prioritize.
Metal Gear 2, Ghost Babel, and Metal Gear Solid 2 are my three favorite games in the series, if that tells you anything. Metal Gear 2 is certainly more varied in ways that directly relate to stealth.
