I'd say N64 version and original hardware if you have it. 3DS version is better and actually improves the game in some aspects, but you'll appreciate it better if you play the original version first.

No one is required to have played any specific game, no matter how famous. One can have been a gamer for the past 3 decades without ever having touched a snes or ps2, let alone a non-gen winner like the n64.

If you're going to emulate just play the Wii Virtual Console version, you literally can get Dolphin to run it. 60FPS and you can play the whole thing seamlessly. If you get PJ6k or something to do it, it'll still out at 17FPS (the native framerate).

Who cares? OoT's worth is more nostalgia than anything else. It isn't that great.
I remember when the game first came out, everyone went crazy over it. First time a Zelda game had been 3D and all that, so I can really see why. Thing is though, just because something came FIRST, doesn't mean its the BEST. Such is the case with OoT. People just have a hard-on for their younger gamer days, I guess.

3DS version, it is literally the same game but with better graphics and improved controls, there's absolutely no reason to choose the old version over it.
If you don't mind the controls of playing on a handheld, the 3DS version is better in just about every way. Not a massive upgrade, just a better framerate, updated graphics and a few convenience improvements, but no downgrades. If you do go for the original, there is no reason for hardware over emulation.
Well any sort of pvp game shouldn't be factored. You can play a "press a first" game vs people and still get your ass wrecked by someone with better reflexes than you.
Most Megaman and Castlevanias are quite challenging, Monster Hunter solo g-rank is also a bitch on multi-monster arenas. Try Muramasa (my favourite game) on Fury or even Chaos, just had a blast replaying it. Nuclear Throne is a recent example of a pretty simple and yet hard game

Both have their pluses & negatives so whatever version is fine. If you play Majora's Mask though, don't touch the 3DS remake, that's the one that really bothers me personally.

If there's one game you SHOULDN'T emulate, it's Majora's Mask. The wii virtual console version is the best way to go.

the lighting in one or two scenes was different but overall it had better models, textures and more fluid framerate and controls and of course 3D if you care for it

Not only does the 3DS look so much better and has a higher frame rate, it also tweaks the gameplay and removes some of the more annoying things of the N64 version. It even has a boss rush mode and the option to play the Master Quest.
Its just the most convenient, least buggy and best looking version. On N64 you might have to get an expansion pak if you don't already have it, the game lags quite a bit in some areas, and the resolution is doubled on VC. Emulator is very buggy just like any other emulated expansion pak game (although it isn't the worst offender). The one downside is that the game can occasionally but rarely crash.
