I think what OP means is games that became their own IPs mid-series, not mid-developement.
The whole series started as an adaptation of a Japanese novel, called Digital Devil Story. They made an OVA out of it, which is interesting to check out if you're a fan, just to see concepts that are still familiar to the series.

In a sense, yes. Both were different IP's, Conker being Timber's game and Banjo being a supporting character for Dream.

I was thinking that too. IP means intellectual property, so it's sort of a business term for "concept, characters, and brand name that I own". I think franchise is the word you were looking for OP.
But yeah I mean almost all franchises are like that: if it turns out that there's money to be made in the game, they're more likely to spin it off and make a ton of sequels.
As far as surprising ones though, I guess I'd say something like Tetris. It's been ported all over the place with tons of updated variants, and there's a fucking movie in the works right now.
Putting Shin Megami Tensei on their spinoff titles was purely an American thing. The Japanese titles were always labeled with Megami Ibunroku instead to classify them as spin-offs.

That's silly reasoning. just because Freshly-Picked Tingle's Rosy Rupeeland doesn't have The Legend of Zelda in the title doesn't make it not a spinoff. Persona and SMT have all the same monsters, themes and more or less the same gameplay. People who say they're different series' are just people who for some reason really hate Persona.
The DOS game wasn't made by the id guys. They didn't even have the rights for it or anything.

Megami Tensei is the name of the franchise as a whole.
Shin Megami Tensei and Megami Ibunroku Persona are spin-offs of that franchise. Persona became Shin Megami Tensei Persona in North America to easily market the game better.
In fact, Digital Devil Saga and Devil Summoner are also spin-offs of Megami Tensei and not Shin Megami Tensei. SMT is a very self contained series featuring 1, 2, 3, 4, 4 Final, and Strange Journey.
