Granted, Big Boss didn't exactly make things easy for any of his sons. Snake had a hard life and both Liquid and Solidus basically died in vain and defeat. But at least he along with Eva and Ocelot tried to right his wrongs, which he did, and even made amends with Snake. Huey lived a life of guilt and shame, died a pathetic death, and left nothing but his mistakes for Hal to fix.

Quiet at least had respect for Big Boss, even falling in love with him and was willing to die for him. Being a Buddy also helps out in the likability department since you get to see what she can do first-hand.
Huey was in it only for himself and his research. He didn't care who died, just as long as he survived and that he would be recognized for his work. The only thing I don't hold against him is Miller's unnecessarily cruel interrogations. Huey probably would've betrayed them either way, but all Miller did was add fuel to the fire.

Being the best character in the series is suffering.
I'm not saying that Miller's hate wasn't unfounded. I'm saying that if BB and Ocelot didn't step in before things got out of hand, he would've turn Outer Haven into a bloodthirsty militia group.
Think of it this way: Miller was going to become a demon if he had his way, so Venom became one in his stead. That's how I always saw it, anyway. At least he was able to control himself. If Miller was the one that went nuclear, then Outer Haven would've fallen apart again.
Quiet yeah fell in love with him, but she was merely a means to an end.

I believe Huey didn't know the nuclear inspection was a trap, was left to get into some messed up situations while Skullface's slave, was genuinely happy boss came to save him, wanted to return, felt bad that no one believed he made a mistake, began to feel like an outcast there, started to realize Venom wasn't even the boss, began to think everyone was psycho, lied to protect his son from the psycho mercs, eventually betrayed DDs to get away from the insanity.
