The Dragonborn isn't much of a trump card. Altmer wizards are powerful as fuck and there isn't just one of them.
The fact is, the Thalmor would crush an independent Skyrim. Keeping the Empire united would only slow the inevitable defeat.
As it is now the Thalmor will win. It's only until the next TES game will we know what bullshittery happens to give the Empire a winning chance.
Nords are OG mer removers. If they get some guys as strong as back in the day somehow they could make it. Lore says the most powerful nords have to be gagged and can't speak at all, else they'd be dangerous to their surroundings. It should mean something.

Think about it. The Dragonborn wins the civil war and frees Skyrim. What happens? The Jarl's fall in line and have their armies
ready for Ulfrics use. Not only that, but word will spread and everyone from Windhelm to Markarth will enlist. Skyrim will build
the largest army it's ever seen, most likely being aided by the mages in Winterhold as well. There's always a way.
Not only that, but Hammerfell's place in all this is still up for interpretation. I know Bethesda would love nothing more than to have
the darkies and the pasties unite to defeat the big bad yellow fuckers as a part of their lores history. There's really so many ways
you can go about Skyrim's preservation whereas when it comes to the Dominion, there hidden army is up in the air as far whether
or not there actually is a hidden army that would have wiped the imperials out after they had won there last battle.
A lot can happen, and with every action there's a reaction. If the rest of Tamriel see's Skyrim and/or Hammerfell fighting successfully
than others will join. As of now the only people who really follow through with the Dominions commands are the Altmer themselves
and the Bosmer. Nords still have catapaults, guerilla warfare, shield tactics and a lot of anger to let out on these pointy eared fucks.
Nords are a big part of the lore, and most of the Blades were Nords or Hammerfell niggas in Oblivion. This could be a sign of things to come, really.
Maybe the Dragonborn starts a thu'um revolution and begins teaching a new generation of disciples how to use the Voice offensively? How useful is a big fireball when it can just be shouted back at the foe?
At the moment the Empire has only committed a single Legion to putting down Ulfric's rebellion. Without the Dragonborn's influence, Ulfric was immediately captured by said Legion and facing execution. It took a literal deus ex machina to save him.
Now, if we're assuming an invincible Dragonborn clad in plot armor is his bitch and does whatever he wants... the sky is probably the limit here. If we're saying that the Dragonborn only helped him as far as he could in-game and everything past that is his responsibility?
His reign is extremely short-lived. Whether Titus Mede II lives or dies, whoever takes his place isn't going to let a third of the Empire be stolen by a ragtag band of cousin-fuckers. The Empire will be called in en masse and probably not with the finesse that Tullius used.
Windhelm, Riften, Winterhold and Dawnstar would be burned, their respective Jarls executed at Solitude for treason and both Ulfric and Galmar hung from the walls of the White-Gold Tower branded as traitors. This aggression will make healing in Skyrim take even longer and the war with the Dominion will be postponed even longer.
But in no possible scenario where he doesn't have the Dragonborn's continual support does Ulfric remain in power.

What are the odds that the fact we had a choice of faction to help is explained by "lol dragon break" and everything is canon ?
I think if the rumors are true and the next one takes place in Elsewyr or Valenwood, the choice won't matter because it will be explained that the Thalmor in Skyrim either lost or took over regardless.
At least the numidium was a big enough event, both polictically and metphysically that a dragon break sort of makes sense and can easily be explained.
