Phantasy Star is the only JRPG that has decent continuity that I know of.
Phantasy Star 1 is about Alis and her crew killing King Lassic who has gone insane due to some cursed armor. You find out Dark force is behind it and kill him.
Phantasy Star 2 you play as a descendant of Alis and it's about the computer that controls Motavia's environment goes nuts and you find out the reason is humans from Earth came here to control you and they were brought here by dark force. Palma is destroyed in this one.
Phantasy Star 3 is about the descendants of the survivors on Palma that escaped it's destruction in giant space ships. They were on the ships for thousands of years and it turns out part of dark force got onto the ships with them and has been destroying them one at a time
Phantasy Star 4 is back in algol 1000 years after the events of 2. Due to the destruction of Palma dark force can't be put back to sleep so you have to kill him for good.
I actually wish RPGs did more of that instead of "we assume no one played the previous games so we have to tread the same ground again". Just continue the fucking the fucking story.
There's a lot of shit that ties into it, too, like the telecom games that tell the "before" stories of PS2's characters, and the weird CD drama that takes place before PS4.
Sega in general liked to try interesting stuff back then, like PS3's generational system(I guess agarest war took another stab at that? I haven't played them.)
I liked the three-game set of Shining Force 3, too, where each game was telling the same ongoing story from a different Force's perspective, and the shit you did in each game would affect characters and events in the next one. Asking people to buy three games seperately for that was kinda retarded though.

It was Fates before Fates, but actually good. I'm just glad fan translators exist or we would've never had the chance to play SF3 in its entirety.

Portable 2 is pretty decent. I don't remember if it emulates well though. I think PPSSPP fixed the halfway-in-the-floor problem, but IIRC there were other issues with it.
Universe/Illuminus is pretty decent, but yeah. episode 3 was online only(as was episode 2 before illuminus), so until that clementine private server gets up to fully playable status - if it ever does - that's what you're stuck with for now.

I emulated it a while ago on the recent version, played a couple of hours without issues. Pretty good.

Fixes a LOT that needed fixing, but ironically throws away the few good gameplay ideas that Universe had. Missions are now the same every time you play them, there's only a single small lobby area, no towns. But a some annoying shit has been removed too. Story is talking heads again and the English language version has had the voices removed! Only the Jap-exclusive Infinity version is worth playing.
