Okay really, name a single problem with Bowser taking over the Mushroom Kingdom. It's not like he's inherently cruel or anything, just selfish and egotistical. He would probably do what the Romans did and assimilate the toads into his empire under his protection and care. If anything they are more safe from threats due to the fact they have the entire koopa army protecting them. Literally the only problem is that Peach isn't into giant turtle monsters and prefers midget plumbers.
