And Wind Waker Link having black eyes, I think it's just an art decision. the artwork of WW has almost, if not all, human characters with black eyes. In game though, Tetra has blue tinted eyes, which is weird compared to her artwork

My guess is that they function as a pilot/guardian of the mechs and will serve as a fight capping what is a dungeon esque portion of disabling the mech from within.
I've heard people saying that the mechs will be the dungeons but I don't think so. Rather I think the mechs will be like overworld bosses and shrines hopped on steroids

Curious that there's only 4 of them.
One shot had Calamity Ganon firing off wierd balls of evil, and there were 3 visible on screen, but they seemed to be going out in a cicle, so presumably there were 6 or more total.
I thought that would be a pointer to the main dungeons. There's gotta be more major things than just these 4 giants.
We really haven't seen anything about the true dungeons where there will likely be sage shit (like the new characters we saw) involved.

Aonuma did say that we wanted a dungeon as big as hyrule field in oot which I don't think can be accomplished in the mechs, regardless of how big they are. I wouldn't be surprised if there was a large dungeon or similar structure in each region.
Also, the shrines, from what has been shown, all have unique physics based puzzles.

Underwater has a very infamous history in the 3D Zelda games besides the Zora transformation in Majora's Mask, to be honest. I can imagine that stamina bar increases or special diving equipment would allow you more water access.

Almost every Zelda game is self-contained, even if certain ones have direct ties in some ways (1 to 2, Link to the Past to Link's Awakening to Oracles and technically to Link Between Worlds, Phantom Hourglass to Spirit Tracks). Where they fall on the timeline is still pretty loose and Nintendo cares about making the games first, fitting in 'logically' with the timeline being at best an absent thought in the back of their mind.
Just in the trailer we can already see some references to other games, like this reference to skyward sword. Just like how skyward sword tried to tie every game together with the cycle stuff I think botw will push this even further being the first mainline game in 6 years.

That would explain Link's "amnesia" after "waking up" in the future and other things, such as the purpose and potential theories surrounding the spirit orbs.

I have a strong feeling that all of the scenes involving Zelda take place in the past. The Zelda in the future/current time is trapped in that castle, and is using some means to preserve herself while sealing Ganon. If you notice in a few of the scenes in the new trailer, Zelda has Sheikah slate - not Link. But thanks to the E3 footage, we know that Zelda communicates to Link through the Sheikah slate as well as telepathically.

In regards to the sci-fi theme, I've heard some theories suggest that Calamity Ganon is now akin to a sort of magitech super-virus since he's fully capable of hacking into the guardians for his own means.
So basically I also agree that the game might take a sci-fi approach with its plot twists. Ganon is now something akin to Skynet, Link is now akin to clone or replicant, and Zelda now using artificial means to preserve herself (maybe she transferred her soul and mind into a sort of AI and is able to inhibit the good/blue Sheikah tech we've seen, such as the tablet?)
