Just think about it. Two new pokemon games just launched and Atlus announced they're developing a new SMT game for 3DS recently. It's still getting new titles, so the store can't really go away at least until a year after the final game releases.

The DSi shop as in the dedicated shop that you get when you open the shop on a DSi console. The DSi Ware on the 3DS is all part of the 3DS eShop.

It only had DSiWare and applications, no full games. The stuff on it will remain on the eShop for the 3DS family though.
