How the fuck were you supposed to know how to get Regi trio in Pokemon r/s/e? If you remember you had to like get those two specific Pokemon's and dive into this underground place and there was some code there and then you had to walk specific way to open the door to the Regi pokemon, it was so cryptic that there is no way anyone could know what to do without internet (or strategy guide, that is if anyone ever bought those) and k dob't think the game ever gave any clues how to get them unlike in something like Souls series where it is possible to know what to do if you pay enough attention to like item descriptions etc.

I wish we'd get something like it again. Hoenn never used to be that high on my tier list, but the secrets littering the region, along with actual secret bases, it's now among my favorites.

Now i remember that when i played it as a kid i didn't what those three missing Pokemon's on pokedex were and i got to use friend's computer one day (my house didn't have one) and i found out there were three legendaries still in the game, it was so intense to try to get them

In Ruby and Sapphire and especially their remakes maybe, but it wasn't that true in Emerald.
The first time you go to the Sky Pillar, you only wake up Rayquaza, you don't catch. Groudon and Kyogre are postgame and their caves moves. Latios and Latias roam in all versions.
Tbh havent played Emerald so I assume Groudon and Kyogre were same as in R/S, but my point about RS still stands. They each give you 1 free storyline handout.
And this was also the case in Gen 1 and Gen 2 which had free handouts storyline legendaries and optional ones.
What's the storyline handout from Gen 1? Moltres?
In fairness, Gen 1 didn't have mandatory legendaries and Gen 2's cover legendaries were optional. The remakes made them mandatory.
Even then, you never really have to catch Groudon and Kyogre, compared to the recent cover legendaries who's catch rates are even tweaked so that you can easily catch them and the only way you don't have to catch them is if you have a full PC (and X and Y made it so not even a full PC can stop you).
Those aren't handouts. Groudon is a forced encounter, but not a forced capture. Hell, it's actually pretty hard to catch it if you don't reset for it.
Starting with BW, you literally cannot avoid getting the legendary. The game either restarts the battle until you catch it, or forces them into your party without a fight.
In ORAS, Lati@s is literally put into your party, and if you have a full party, you are told not to send Lati@s to a box, but to send one of your other pokemon to the box.
Mewtwo is a storyline one, you're literally told to go clear the cave and the mysterious pokemon in it.
Also it's virtually impossible not to run into Moltres on your way to the League. Very easy to stumble into Zapdos as well.
Gen 2's Lugia/Ho-Oh/Suicune are mandatory as well in that you literally can't go to the League until you beat/catch it.
And this is all original games, not remakes.
Groudon Kyogre ditto, you are forced to beat/catch them to progress the story.

No, he isn't. He's post Elite Four, idiot. Mewtwo's hiding away in cerulean cave, which is optional post game.
In BW, you can avoid catching the Legendary, but only if you fill every box. In X and Y and ORAS, they lock one of the boxes until you catch the legendary.
I recall hearing the Ho-Oh/Lugia was optional in G/S and was only made mandatory in the remakes. Suicune I recall being mandatory.

That explains your criteria. The thing is, your examples do not force you to catch the pokemon. Starting from Gen 6 (technically 5), catching the cover legendary (Rayquaza in ORAS) became mandatory due to the plot. They even adjusted the catch rates to make them easier to catch.

Just because you were blessed with good RNG does not mean everyone was.

The OTHER one is optional.
As in, Lugia is optional in Gold, but Ho-Oh isn't.
Vice versa for Silver.
In Crystal you're forced to meet Suicune instead.
