All they have to do to end most of their issues is get rid of Rufus and yet the game consistently gets them avoiding him for...some reason.

The goal in the game is not to stop Shinra, it's to stop Sephrioth.
They avoid Shinra because there is no reason to get into unnecessary fights when they aren't the goal.
Killing Rufus would make them murderers. Yes, they slay guards and such all the time, but in JRPG logic, that does not count. Yuna is not a murderer either. And killing Rufus would not bring Shin-Ra down, simply change leadership; the same that happened when President Shinra died.

Cloud/Sephiroth/Hojo plot was really boring, and I could've honestly done without
Mako/Weapon/Shinra was a much better story, and I would've loved to have kept that going, before all that cloning, and corrupt bullshit going on.
Like, let's have Shinra be a driving force of the downfall to the planet still. But, no bullshit. Just leave at that. Shinra drains the energy from the planet, and the planet fights back with the ancient materia weapons.

Nah, I hate the good vs. evil shit. I liked that there were three factions. Shinra was still fucking up the planet, but also trying to take down Sephiroth along with their rival. Sometimes they battled, sometimes they were unwittingly on the same side. It related to modern day, how the US and Russia are in a proxy war over the Syrian civil war, but then there's also ISIS, the Sephiroth of the conflict that both sides hate and the actual biggest threat.

You can't really separate the two storylines, it all builds together. The Promised Land, Sephiroth, Shin-Ra, they're all interrelated. That was the whole point of the Lifestream and the lore behind it.
Everything would still basically happen, but it'd leave out the bullshit of the story.
You'd still have Avalanche, trying to take down the big coporate Shinra plnet killers. And the planet would still fight back with the Weapons.
All the good. None of the bad. You don't need Meteor and Holy for the story, you've got Weapon and Shinra. And Weapon would accomplish everything Meteor would've, and Avalanche would have to try and be Holy
When you played FF7 as a kid you seriously didn't find Sephiroth the biggest badass in video game history? With One Winged Angel? If they had gone your way, neither of those would have ever happened.

With this being said.. I'm putting emphasis on the backing story having to be good, as opposed to just flashy characters.
I can't help but feel like new FF, especially FF7 related titles are only adding more flash, and taking more away from the world building and history. Retconning homosexual bullshit, like Gackt and Gensis what the fuck is that? I don't even know who they are or what the fuck happened to the story. But, they fucked it all up.
Final Fantasy 8 is great because, even without Squall, or Ultimecia. The Sorceress War was a thing, Esthar was a great city, great history, great action throughout the world building. Galbadia, Dollet, the communications, it's all what really bring everything together, to make it great, and playable. Garden's, Shumi's, the Cetra and the Lunar Cry, all great world building plots. FF7 ruins their own history with dumb flashy bullshit.
A lot of VII's plot issues come form its shit localization.
I simply feel having that evil wanna-be-god is part of the classic FF experience. I think they build the character well in FF7 and tie him to all the other parts of the plot beautifully in the end. I'm pretty sure it was thanks to Sephiroth through which Barret realized that terrorism was ultimately wrong. I think he had many purposes plot-wise, I'd just need to take my time to recall everything.
