Makoto Makimura is a black hole of contrived coincidences, but overall the story never goes full retard the way most of the Yakuza games do. And no one leaves a loaded gun within reach of any villains, either.

Also as a new player to the Yakuza series, should I be doing every subquest I can during story mode or just focus on the story instead? I'm currently in chapter 4 with Majima and have been hunting down all the shakedowns I can and they are at about a billion yen now and I have already upgraded all three styles to the best of my ability so far.

I've completed every available substory before advancing the main one. It should help you too later when you unlock the main money-making minigames for each character, where some of the characters you encounter in the substories can help you.

With 0, no sidequests are missable so you can go at your own pace when one thing's getting monotonous for you.

Do as much or as little of the substories as you want but doing them will make progression and getting money easier in some cases. They're also necessary for unlocking post-game content.
