It's because of two reasons:
1. If it was smaller, customers might confuse it with 3DS cases
2. Bigger cases help it stand out on the shelves and look more like customers expect "console game cases" to look like

GODDAMMIT Nintendo has their first exclusive Bomberman game since Hero and they waste their opportunity to make Wario Blast 2. BM is a niche title and adding Wario would have at least doubled the already pathetic sales forecast. Would have been a great nod to a classic game and goven them another mascot game for brand recognition. I can't trust this company when they throw away opportunities like this.

If it's anything like the Vita, the manual is digitally on the cartridge. Which is good because it's fully in color and is multi-language.

The manuals are in the game, you access them through the menu. When you have the game selected, it will let you play or open the manual. They're actually quite extensive. But you're right that there's no booklet you can read while your mom drives you home from the store, I do miss that.
Waste of plastic yes, but they'd use the same amount of shelf space if they were shorter. They're not laid horizontally, and most store shelves are spaced far enough apart that having them taller doesn't make a difference.
