IDK if its the best, but its the only 'deep' one I could think of.
No such game exists, feel free to make it yourself. The best you can get is stat/trait mixing in stuff like Jade Cocoon.
That's a bummer. Why weren't games like Creatures genre-defining instead of forgotten novelties?
I'm going to take a wild guess and say that the mechanic of mixing genes just isn't very fun. Stats and Traits give immediately recognizable results and are just an extension of rpg mechanics, thus easier to conceptualize and implement.

Looks like a fat Shetland Pony to me, though I suppose they all are. They're hardly ultimate OP, but they are adorable.

The closest you can get to that would probably be something like Monster Rancher, wouldn't it? You know the kinda games were you train monsters/animal. I'm pretty sure there's also game specifically where you raise horses.

Most creatures in game are tameable, each have a unique set of genes, that function similarly as they do in real life with recessive and dominant traits, that contribute to a breeding system. This extends to not only the stats and personality of the creature but also the skins, over time the fur patterns will begin to combine and in addition to having improved stats it will also have a unique look.
I dunno. Played it when I was like 12. Internet is also not very helpful.

The Creatures series is the only series of games that does this properly. Simulated dna & neural networks, and they're pretty cute (^:
I liked Creatures 2 most, but I guess Creatures 3 was the best game. Will always have a soft spot in my heart for the series; shame about the crap it is nowadays.

It's called Critter Forge.
I believe Rouge Galaxy had this whole bug catching and fighting minigame and you could make stronger bugs breed to make even stronger bugs
