Because he already knew deep down, he was already suspicious from the moment he got paired up with her just to do some simple recon and he only pieced more of it together as he went through the E-android quest. Plus it makes sense in context since Adam prefaces the question by talking about hatred,desire, and lies.

Yeah, but they're not 2B so why should he have remorse for killing them? It's made really prominent in the game that what makes an individual is their memories. They weren't 'his' 2B so why should he care?

No, it doesn't make sense even in context of that quest. I can get the idea of combat giving androids the same feeling as the human equivalent of 'love', but fighting someone doesn't automatically equate to killing them. And why would 9S want to kill 2B at that point in the story when he didn't want her to be dead even after he knew?
Just admit that 'kill' doesn't make sense. I can see where you're coming from with the idea and it is somewhat Taro-esque but in context it doesn't compute.
I dont think I can buy that. One second he's impaling a clone 2B nonstop with fury, the next he takes a clone 2b hand and caresses it next to his cheek, then after that decapitates her without even flinching. The guy is lapsing between emotions, I dont think you can just pass if off as business as usual killing empty husks.
