Mario 64/Sunshine have the whole physics based gameplay for it.
You have to master the 3D physics of the game to go well and that's quite rewarding.

Actually 3D mario games are the only ones I like in the genre thanks to Mario´s moves that allow him to go pretty fast and all of them serve a purpose and the stages are usually not big empty spaces
