They would work if you're making a game based on the rebiulds, but for vanilla Evangelion I'd just get some random smaller and possibly independent studio to work on it
Chapter-based with each chapter being one of the angels from the anime in the form of a boss. Shinji, Rei, Asuka, and all of their machines would be playable.
While on foot as one of the kids it would be running around school and NERV doing various things that contribute to the effort to fight the angels and while in a mech it would be your basic third-person "lumbering brawler" focused more on blocking and evading the angels' devastating attacks and conserving your AT field charge.
Rhythm game where you must sync with Asuka.
Replace JRPG battle system with a Mech Simulation and you've got yourself a good Eva game.
Scrap everything, use money to develop a non-weeb game.
1-Giant mechas
2-Lore about Seele controlling the world
3-Misato fucking Shinji
I felt like the jrpg angle worked a bit better than standard mecha combat because if there was to be some psychological stat in the game as a key mechanic then a stat based gameplay system which is heavily emphasized in jrpgs would work a bit better for that.
Although there could always be hybrid solutions.
Another interesting angle could be a mix of realtime combat with strategic elements like in Valkyria Chronicles.
You could play as Misato and plan each Eva operation then once in the field you can swtich between units.
XCOM without the turn-based trash.

It's been years since I touched XCOM, but isn't it just a cover shooter when you take away the tactical aspect?

That could actually be a fucking cool mechanic. Implement it sort of like games that do dynamic difficulty scaling.
Yeah, but imagine responding to angel alerts and being shuttled to the streets of Tokyo-3 in an EVA to fuck them up with what resources you have. Could interlace some visual novel/adventure shit or something in between, I don't know.
VR Mech simulator with pain simulators attached to your body. If your Eva takes damage, you do too. You die in the game you die in real life
Problem is that the angels fights are very linear, there's one way to kill them.
So either you do a VN with the series, or you create a new content with new angels.
Problem will be that it's almost impossible to integrate something new in the lore without shitting up.

It kind of makes me think of Shadow of the Colossus, where every fight in the game is sort of like its own unique boss fight that requires different tactics.
Also, I'm pretty sure there are already dozens of Eva spin-offs that establish crazy alternate continuities, so canon isn't really something to worry about.

Make every angel into a cute girl and Shinji has to fuck them using tetris-like mechanics after seducing them with gifs.

This isn't a hinderence though, it can be integrated as a mechanic.
Maybe have the gameplay seperated into 2 parts, observation and Attack.
The observation portion is what occurs when the angel first appears.
The player is given a limited time to analyze and asses the situation at NERV HQ.
The observation portion also gives full access to all of the Eva's weaponry would be allowed and after formulating a strategic plan you can sen your units out into battle.
During the Attack phase gameplay would then shift to something akin to armored core and the player would attempt to execute their own plan to destroy the angels.
You could even have a multiplayer aspect where players can create their own angels through a spore-like angel creation system, and then have them attack other players' NERV HQ.
The angels in Eva were basically like puzzles, and so this theoretical game would handle them in a similar manner.

Just make it an alternate universe. Problem solved.
It would also make for a fresh storyline.
I don't recall dozens of them, but like two or three, and they didn't dig deep in the lore.
I guess the best is to create an alternate timeline, where Shinji is in the school, then discovering Evas by sneaking into his dad's work.
Then like you said, some fights with giant mechas where you've to find a solution to kill the angels (still not easy to find out how).
Interesting, but the analysis would be kinda annoying if done by the player. It could be more interesting if the fight and the analysis are completely linked, with advice from Ritsuko, Misato, or Gendo. Then the player can pick one Eva select a strategy, then fight accordingly to that strategy (being good it'll be easy, being bad it'll be hard)
What is the appeal of Evangelion? All I see is a boy who is distracted by his struggle with puberty during all these mecha assignments.

Probably just because a lot of other people are interested in it.
When you see a crowd forming you feel like checking out what they're looking at.
That's not to say that it's without merit though, it's definitely an interesting work in my opinon, and it did innovate the mecha genre in some ways.

It starts as a melodramatic parody of the popular mecha anime of the time, and gradually shifts into bizarre psychological horror, subverting a lot of what you expect about typical character development and plot structure. It's just a cool show. You don't have to like it.
