That bit of the lore is hardly inconsistent with how SC1 plays out just slightly more specific. At the very least in just SC1's narrative it stands to reason Kerrigan only became evil because she became zerg, but was only able to gain a sense of autonomy once the Overmind was dead. I don't like how SC2's story retconned a ton of stuff from SC1 either, I just don't think that part is a big deal or even that big of a retcon, just more of a clarification.

Even within SC2's lore Kerrigan wasn't being controlled. The story (which I think is fucking retarded, for the record) the Overmind was created to bring control over the primal Zerg whose rapid evolution was the perfect adaptable army but were too aggressive and individually territorial to control in their natural form. Being the only 'free-thinking' Zerg among the swarm the Overmind hated being used by Amon and doing everything that happens in SC1. The Overmind created Kerrigan with its only shred of free will to create her as a essentially a Cerebrate with her own free-will to one day wrest control of the Zerg from Amon's control.
