The Japanese devs made a parody of a company and made it an abbreviation for an American white supremacist group. Unless the intended meaning was to invoke the Klu Klux Klan specifically there's nothing wrong with changing the abbreviation so the intended meaning doesn't get confused.

In the original, the joke was basically just an off-brand version of "NKK," a light bulb manufacturer based in Akihabara. Nothing to do with the Klu Klux Klan.
When they emailed the devs, they pretty much just said, "hey, KKK is a well known hate group in america," and with nothing more than that, the next build the devs sent XSeed had the abbreviation changed to something else.

I remember reading Sherlock Holmes and Sherlock didn't know what the KKK was until he did some heavy research.
