Kaine probably died fighting Shades, and if not that, then maybe old age since she had become human. As for Yonah, she likely didn't live for all that much longer after the ending of Nier, since her Gestalt was already half way through relapsing.

The best part is that it was probably intentional. There's no way that during development someone didn't realise that Emil would intrude on at least one scene for everyone in C and yet they left it like that.

It never happened to me on my fist time playing the game but on the second time during the small silent moment after walking past DevPop as A2 Emil surfs in and the pod recommends I shoot him. Pretty amazing comedic timing there.
