Sisko was in the right, the maquis is simply self righteous racist group that is diluted into believing they are right to fight for their colonies.

Even when the Cardissian government fell and was replaced by a civilian government, the maquis continued bomb runs on cardissian ships, going as far as stealing from the federation to prevent the cardissians from rebuilding, something afforded to bajor and the federation colonies.

If you sympathize with the maquis, you're literally braindead.

That being said, a game that you infiltrate the maquis and raise the ranks in a sleeping dogs manner would make a sick game premise.

Federation colonies can be uprooted for any reason under the commanding officer of the colony or by an admiral. It's part of the exchange of resources to the colonies, such as emergency assistance and security.

They whole sentiment that they built the colony and get to stay if they so choose, but they forget they wouldn't even have colony without heavy assistance of the federation. Self government doesn't overshadow their federation citizenship and status of being under the federation
