Actually its still the same series In Japan.
But Natsume lost the english publishing rights to the series and Marvelous gave the rights to xseed. But since Natsume was no more they lost the rights to the HM name so they changed the name to Story of Seasons.

Natsume(localization) and Marvelous(development) worked together till they split. Natsume owns the Harvest Moon name so they get to keep it. Marvelous had to change the name for their HM. Don't know who the dev is for Natsume's newer HMs.

Last game I played with Natsume involvement was A-Train City Simulator on 3DS. They did the typo ridden English translation.
That game is on PC now and English has been confirmed, so hopefully it gets a better translation this time.
