I'm specifically talking about how she was hyped as a genius detective from a long line of genius detectives, and then proceeded to contribute less to the investigation than the son of the guy who runs the local Walmart.

The issue is that P4 was an extremely shallow game that was built on one thing, and that was power fantasy. People said P3 was some waifushit power fantasy sim, and that's not wrong. But P3 also tried to be its own thing. Your player character was implied to have his own baseline personality, even though he was (You). His friends weren't really his friends, they were more like co-workers, Mitsuru was essentially using him as a tool, Yukari thought he was a weirdo, and Junpei outright was jealous of him and a dick to him for a whole month. And people didn't like this, because they wanted it to be a huge dick suck.
So then they made P4, which delivered that dick suck. Your character is a complete stoic blank taken to memeworthy proportions. All the characters shared two traits, in that they were stupid as fuck to be reliant on you, and loved you. Whatever concept they had for Naoto was sacrificed so that in the end (You) would be the hero who solves the mystery. Her assertive and detached personality stops mattering when she becomes a member of your party. Now you are in control. Now (You) have to be able to be the big hero. Just like every other party member, who stops mattering once you are allowed to control them. The entire storyline is crafted so you are the chosen one, saving the day every step of the way. So in order to have that, Naoto can't take her own actions. And even her S.Link shows her as desperately needing your help to solve some easy as fuck "mystery," because it's all about you.
