The first time I beat The Wind Waker I completely missed the dark portal that Sup Forums is always posting a webm about. I was surprised to discover that bit o' lore when you go through it. I also missed the Double Magic Meter and Hero's Charm, even though I thought I had done a thorough sweep of the entire game. To this day I don't even know how I missed the charm, and I hate that they just give it to you like that in TWWHD for doing something you had to to in the original.

In the GC version, the first half of the Savage Labyrinth gives you a Triforce Chart and the second half gives you a piece of heart. In the Wii U version, the first half gives you a Triforce Shard and the second half gives you the Hero's Charm. They probably made the change since going through all that stuff for one piece of heart felt like a really standard reward for a disproportionate amount of work.

Not really a feature but a glitch I found as a kid that no one really seemed to know about. It is in FF8 when the you are driving the car to Balamb for the Dollet mission. When you enter the town and the car starts auto driving holding down the left analog stick(and I think left d pad button) will cause the car to go sliding through the next area sideways.

In Phantom Hourglass there's a part where Linebeck gets trapped by some spikes and you have to raise them to move on. If you use a moonjump cheat to get over to him he says "How did you get this far, anyway?" There's literally no reason for him to have any special dialogue for it

You can heal broken signs with the Song of Healing.
You can use Song of Storms to instantly finish up beans.
The guards at Pirate's Fortress have worse vision at night.

You can find the swordsman, alone, scared, not wanting to die.
Wearing Kafei's mask near Anju's mother will piss her off.
On the final day, if you never talk to the guards before, you get asked if the carnival is cancelled and if there's an evacuation order.
You can talk to dogs while wearing the Mask of Truth.
The woman at the treasure chest thing will say you're pretty if wearing the Great Fairy Mask, say you're good at deliveries if you wear the Postman's Hat, and will say you have collected a lot of hats if you wear the All-Night Mask.

In the room opposite of where you're supposed jump down to start the fights, there's a puzzle involving some candles and the boomerang.
