This is why anti-heroes make the best MCs.
They aren't 'always' the best, but you have to remember 9/10 times the devs go with the easy 'villains act heroes react' trope when designing the story. The villain is the one with a goal and plan, the hero is just the guy going along to fuck the villain's dreams and life up. When the villain has a pants-on-head retarded goal, of course you feel good for sticking a boot up his ass. But when the goal is actually reasonable and understandable in the setting, you feel like a tremendous cunt for playing a character who has achieved nothing of their own and only exists to ruin other peoples' day. And since the only people in this safe and cozy modern-day industry who are willing to risk a 'bad guy wins' storyline are usually good writers, they make sure to make the villain sympathetic enough that a good chunk of players will be satisfied with the ending in one way or another.

Singularity? Can't remember the specifics but one ending you side with the villain, the other you side with the scientist but Merica becomes commie land, or you kill everyone and the time portal tear thing starts eating up the coastline with you at it's center.

A lot of games idealize the main character to the point where they have no flaws, this is character death because the player can no longer relate to the character they are playing.
On the other hand the villain has clear flaws, unless they are just "doing it for evil" villains, in a world where everyone are too flawless.
Hell, even "doing it because I'm evil" can be more relatable than a flawless main character.
Take another thing into consideration, how do the characters relate to the world?
Let's say the main character is boring and flawless, the villain is evil and wants to rule over it.
In the context of a believable world, even the silly villain here is more relatable. He has human aspirations that actually make sense and are applicable to this imaginary world where the good guys are too perfect.
