The only thing I can think of is that he was consumed by vengeance. Uther told him Paladins can't let that happen.
Though killing the leader of the undead is still important, it seems Uther, the king and Arthas himself didn't quite see the strategic necessity of it.
Arthas said "nothing shall stop me from taking my revenge", meaning revenge came first, and any actual worth in killing Mal'ganis was secondary.

Purging the town was the right call, but Arthas quickly goes off the deep end afterwards and starts being a dick to his subordinates/peers, hiring people just so he can mislead his allies and then murdering them and that's before he even gets Frostmourne
