Can anyone recommend me good rpgs from 2000 to this date that are unknown or underrated, are not Xeno titles or are not from square enix?

SMT/Persona are more popular than they used to be, but are still fairly niche compared to most.

first 2 games were diamonds in the rough
3rd game was pretty bad though
worldbuilding is nice, background art is gorgeous, soundtracks are excellent

You better not be counting SMT games because they should be pretty obvious at this point. Start with Digital Devil Saga or Purseowner and work your way around
Radiant Historia/Resonance of Fate/whatever else Tri-Ace put out that wasn't Star Ocean or LRFFXIII
Trails in the Sky/every other Legend of Heroes game on the PSP and forward
Tales of the Abyss/Vesperia/Symphonia
NISA's one-off titles like Phantom Brave and La Pucelle

Summoner 2 is just awesome through and through. The knowledge of the events which have transpired in the first game is... not strictly necessary, and, well, the first Summoner is a much worse game everything-wise, except for the music. Anyway, PS2 version is recommended, since the GameCube version sports a horrific reskin of two main character, also the movies are reencoded to shit quality.
Kult: Heretic Kingdoms (a.k.a. Heretic Kingdoms: The Inquisition) is a pretty nifty H&S RPG, good for a 2-3 evenings romp. Was written by the same guy who wrote Discworld: Noir.
Harbinger is basically a sci-fi-ed Diablo 1 crossbred with Crusader: No Remorse. Pretty good everything artistry-wise. Again, 2-3 evenings romp.
You could also try Anito: Defend a Land Enraged made in 2004 by some Philippine indies, when being indie wasn't a thing. The setting and the leveling system are really good, but the graphics and combat are utter fucking shit. Still, running around in circles trying to charm and scare everyone via corresponding perks is entertaining a.f. Again, 3-4 evening romp.
Sea Dogs (the first one) is pretty good, although could get very monotonous, if you are not really into all that pirate thing.

mana khemia. one of my favorites, and it's almost never mentioned around here. has 2 versions, ps2 and psp. psp lacks the battle voices(can be a positive or negative depending on your taste), and i hear has a gamebreaking bug in the postgame dungeon. i played the psp version myself, it was fun.

Fairy Fencer F is actually pretty alright for a game that made by CH.
Still wouldn't recommend it due to the writting though.

Never understood the appeal of these games.

All of these are top quality games that are required if want to know shit about video games
