I do agree that the "church/major religion is evil" thing is a bit tired and worn out by this point, but there is a plenty of games that don't do it. Majority - even in games that feature some kind of church of religion, it's stuck firmly in the neutral background. You just remember the cases where it's not more, because they stick out to you.

From what I recall, the MC's brother is a priest or something, and he's portrayed as a significantly saner and wiser individual than the MC himself.

The Trails series has a fake Christianity in universe and they influence a lot in that world, including some aspects of the main story.

One game you actually play as a priest high up in their organization and a nun that grew up with him in a Church orphanage.

Their methods are noble and righteous, but their endgame is more ambiguous. They might fuck everything up by the end of the series, no one really know yet.
