I don't think I've ever been spooked in a game. The closest in recent memory is honestly in Bloodborne with all the spooky implications about what was happening to people, but that was more creeped than spooked and I would argue Bloodborne is a fairly spooky game so it's probably a double wash-out.
When I replayed Dark Souls one time, I forgot about the boulder in the undead asylum and it made me jump so much I actually dropped the controller. Only time anything like that has ever happened to me, too.

I play a lot of dark games and don't get spooked at all but for some reason exploring caves in minecraft is spooky to me

Nope, it;s not intented to be horror.
Funnily enough, it's still the scariest game in the series, even after 3 has an overt horror tone.
There were several spooky levels in HL2 and its episodes like Nova Prospekt, that tunnel on the highway, some houses along the coast, the hospital, the stalkers bit and the hunter introduction, even the sewer had me worrying.
All that considering a lot of creepy stuff has been cut out of the game during beta.
