That wasn't why he did it, he betrays you because he didn't want to be "The Chosen One" anymore since that title basically made everything he did in life meaningless since he could crutch on it. Either he kills you and Cruxis makes him no longer the chosen since they'd complete their plan and he'd be unnecessary or you kill him and he doesn't have to deal with his shitty life anymore.
