They picked the name “Freeman” because he was the inventor of the Dyson Sphere concept. So they had been researching Dyson Spheres before the original even came out. Named the main character off of its inventor. I just thought it was interesting since the revelation of HL3’s story came out.

Really the only way I can see Combine getting killed in any way is being crushed or having portals appear and making them fall off high places. But they'd more than likely bomb their way out of the testing area and stay in the guts of the place.

I think combine assaulted Aperture Science for some time. They also probably found a way in old complex, where Borealis was supposed to be - that is what caused premature launch of bootstrap device and teleporting ship away. After loosing this piece of tech, combine probably resumed assault on new complex, and perhaps even broke inside - this now led to activating GLaDOS with hastily attached purple core.
Upon activation she, as she did before, tried to murder everyone she could locate in AS, and once all scientists and combine were dead, she quickly began to setup turrets, obstacles and so on. We can assume that combine were not assed too much about portals which require shooting moonstone-covered walls, plus, since GLaDOS took full control of facility, it's not illogical to think that she had, being ultra-corporation-loyal worker, a final kill-switch to destroy all valuable data.
So, combine took it all in consideration and probably just left, since GLaDOS is unlikely to help anyone at all.

Portal 2 has several nods to Greek mythology. A wheat field is the Greek's version of heaven. So either, it's just a metaphorical reference to this to show that Chell is free and her journey is over, or.... she died. Those turrets at the end shot her.
I believe the exact location of Aperture Science is kept secret. The Combine doesn't know where it is. They know what U.S. state it's in, but not where the entrance is. It's underground and the front door is a shed; it's well hidden.
I'm not sure GLaDOS would win but she most certainly would put up one hell of a fight for the Combine, for sure. She might not even try to fight them though. Oh, you need that ship? Here's the elevator to it, just don't fuck up my labs and I don't give a shit.
