Each metaphysical Tower which holds Nirn in place has a stone which keeps them active. The Prophecy of the DB only mentions that certain events, in particular the CW, proceed the return of the LDB. This does not mean that CW lead to the deactivation of the Snow Tower.
Furthermore, in Shor Son of Shor, it's mentioned that Stone of Snow Throat is hidden within a cave. Alduin was banished outside of time by Felldir and Co., which serves as an appropriate metaphor for the cave wherein the stone lies.
On a side note, a tower is deactivated at the end of every TES MQ when the Hero destroys or displaces each Stone from it's proper tower. Assuming the pattern holds in Skyrim, Alduin was undoubtedly the Stone in Snow Throat, and the LDB, like the Heroes before him/her, push Nirn one step closer towards destruction.

The only reason you, or the blades even live at the moment and have any opportunity to kill him at all was because of his actions, and one of the main factors in your success in stopping Alduin is because of him.
