There are Fresh Water Zora and Salt Water Zora. You don't see Salt Water Zora in WW because they were deep underwater in their vast kingdom of unending ocean. The Fresh Water Zora very little water to use so they took to the sky.

He's right though. Fantasy games can afford some suspension of disbelief. It's when you begin to contradict the rules you set up within that world that you start to have logic problems. The Zora evolving into birds doesn't contradict any prior established "rules" within the fantasy world, so you can suspend your disbelief for them evolving into something that doesn't make any sense in the real world.
Maybe a bunch of bigass sea monsters and shit evolved that made life in the water too dangerous.

Zoras evolved or rather transformed into Rito by divine intervention so that they didn't go undersea.
Also, Zoras like Ruto and his dad are actually Sea Zoras, as stated in Oracle of Ages, while the monster-like Zoras are the river Zoras, even if the Sea Zoras are shown to live in rivers as well.
Nayru got that her people needed to change to survive, so the Zora became the Rito. But she wanted her old species back when Hyrule dried out, so she split their evolution and ended up with more bird-like Rito AND Zora, which were resilient and adaptable.
Farore got that her people needed to change to survive, so the Kokiri became the Korok. She realised that she liked it this way.

They do however throw random shit into the world for throwbacks and nostalgia and they have a general sense of where things should go but that's about the end of it. People shouldn't be looking into it so deeply.
