Those last two are clearly just easter eggs, there's nothing mind-blowing about those at all.
That little pit with the rolling balls in Bob-Omb Battlefield has 2 rolling balls on the first mission. After you kill King Bob-Omb, there's 3. King Bob-Omb's corpose became a lowly rolling ball.

Isaac is a prequel to a flash game Edmund did called Time Fcuk, where an adult Isaac (now named Steven, apparently still suffering from his identity disorder) struggles with depression and the other issues his childhood caused, and at the behest of a future self, escapes into his own little world, represented as a pocket universe inside a Box. Inside this box, he starts growing a tumor out of his head, one that grows into a full human. The game ends with the other Steven begging the other to let him escape the box. Depending on player's actions, Steven either fuses with the other Steven and escapes, or allows the new Steven to escape the box. Both of these endings have the escaping Steven pop out of the Box in time to be the aforementioned future Steven. In one of the endings, he talks about his mother and how he drew himself dying a lot as a kid.
Edmund's Basement Collection rerelease (done after the release of the Binding of Isaac) adds another chapter to Time Fcuk, with a new ending. In this chapter, you play as whichever Steven stayed in the Box, having been driven mad by the time he spent alone in the Box. At the very end, you stumble across another Steven's fly-ridden corpse and ultimately fuse with it. Steven pops out of the Box like he did before, but only says "GET IN THE BOX", and is implied to have murdered the past version of himself in this ending.
The End is Nigh revolves around the relationship between Ash and Steven's reanimated corpse. Ash is a split-off from Steven, while various Steven heads throughout the game offer Ash a glimpse of the future, where an entity named "Mother" bearing Steven's likeness has taken over the landscape as a tumorous growth. The end has Ash either kill himself and the corpse, or Ash joins Mother and create a Mother planet.
Edmund has confirmed the Isaac/Steven/Ash connections multiple times.
