Samus visits a Chozo colony at the start for a new power suit as a way to not be in the fusion suit and reset her power. During which time the corrupt feds following her get shot down by a Chozo defense network and Samus gets blamed setting up a game of her being on the run.

I want to see the melee counter reworked. I think it's fine in returns, but I also think a lot of peoples complaints regarding it are totally valid.
Having to wait for an enemy to charge to counter can get tedious, I will admit that. That's why they should change it so you can use the melee attack whenever you want on an enemy, but have it do way way less damage. Functionally though, keep it the same. If it's a boss, Samus can enter that quick little cinematic view and attack easier, but also make it so she is more vulnerable in this state. You still need to jump out of the way or dodge in this view, instead of just pumping the boss full of missles like in Returns
As for smaller enemies, like I said, don't make it so damn powerful. Maybe make it stun them and point Samus' retical toward the enemy so you can quickly load them with some shots, without turning them into one hit kills.
It just needs a mechanical rebalance.
It's disappointing to know that SR is probably going to be the only metroid game for a VERY long time where you actually are actively hunting Metroids. It's such a fun concept and fits so well with the franchise
They could always just replace Metroids with another creature. X Parasites would be a good compromise if they bullshit a way to bring them back.

Samus is led to a new Chozo planet in Metroid 5 by the animals in her ship. Samus still isn't on good terms with the GF. Little does she know that the GF had already found the planet and gained interest in this planet because it was the first Chozo planet with active technology. The GF built a facility on the planet not knowing what was hidden. The GF has an unfortunate run-in with the ancient Chozo who wipe out their presence on the planet. Before being taken out, the GF does send a massive distress call out, warning about what happened which Samus received. Samus now had to face ancient Chozo Warriors hellbent on creating a forced peace in the galaxy. Not only does Samus have to save the galaxy from enslavement but she also learnt of how X-Parasites are created as she witnesses the creation of X through corrupted Aeon, can Samus stop the threats of the ancient Chozo and X, can she clear her name because of these horrible events?
Aeon could be a way to bring them back.
If we're fighting ancient Chozo in the next game, I can see Metroids playing a big part.

Samus passes out in her ship and crash lands on a new planet that, unlike most Metroid games, has never had Chozo occupants and therefore doesn't have any traditional power suit upgrades.
Samus begins her adventure to fix her ship and slowly begins mutating into a Metroid thanks to the Metroid DNA received in Fusion rejecting her Chozo DNA.
At first the game will paint this as a positive thing. As her fusion suit slowly starts to resemble that of a Metroid, new abilities are unlocked. Use the ship parts to progress the game naturally and determine when her next mutation (power up) is going to occur.
Over time though, without drawing any attention to it, the player will begin to notice that the Metroid mutation might not be as good for Samus as initially assumed. After the first ~1/3rd of the game, Samus will start to move a bit slower, and might not be able to jump quite as high. It becomes noticable that Samus is ill and soon entire abilities stop being avalible. The game stops being "casually find the ship parts to get home" and turns into desperately trying to get off of the planet and find medical attention asap.
Of course, simply taking away abilities doesn't really make for fun gameplay, so Samus' new abilities keep unlocking to replace the ones she is losing and keep the flow of the game steady. She might not be able to use morph ball bombs any more, but now she can, for example, cover the walls and ground in an explosive gel. Basically mix up the Metroid formula by juggling the powers you have yet to lose, and the new ones you have gained, instead of simply getting more and more powerful as the game goes on.
Really try to drive home the dark setting and themes. Have no dialog aside from Adam talking to Samus in an opening cutscene, and malfunctioning jibberish that you can hear from him every time you walk passed your crashed ship.

Sakamoto already said the Sa-X restored her old DNA.
A game where Sylux works with unknown forces to frame Samus for a crime she didnt commit.
Then shes captured, stripped of her weapons and upgrades, and sent into a GF prison station with other dangerous prisoners and Samus' former bounties.
Soon after her imprisonment, Space Pirates attack the station and bring forth an experimental plague that infects everyone there except Samus whos previous contact with X Parasites and Metroids and Phazon have made her build up an immense resistance to infection, and the Space Pirates, (at least at first).
She has to find answers and escape.
End the game with a final playable cutscene. Samus at this point is a gory cronenberg mix between Metroid and human. She desperately crawls toward her ship at a snail's pace.
She is a few feet away when suddenly lights shine down from the sky on her. A Galactic Federation ambulance lands and two federation troopers step out.
>"Samus Aran, you are hereby under arrest for the destruction of the BSL Federation Station and leaking top secret government information"
They drag her onto the ship and it takes off, leaving behind the still wrecked gunship and unfunctional Adam.

Meh. Doesn't really matter. It's still what I want to see from the next Metroid. I think it's a more interesting concept than wherever else they could go past fusion.
Either way it's clearly not what the end of Returns is teasing. Im fine admitting it's not what we are probably going to get.

Gameplay can be pretty much the same. I just want a compelling story to it. For all of its problems, at least Other M tried.

The problem with other M was that they took it waaaay too far.
As far as I'm concerned Fusion hits the story sweetspot perfectly. Just enough plot for the player to be invested without it bogging down the game.
I hope we get Fusion's level of storytelling for Metroid 5.

I like this guy's concept for handling story. Actual game synopsis aside, the perfect plot structure for Metroid games is

If it's done right and they add skippable cutscenes I can see it working. I enjoyed the humanization Samus got in that game. Fusion's main problem was that you couldn't skip it when you replaced the game. Also, the adding giving you the map problems been fixed with Scan Pulse. Plus with Adam now being relegated to the ship now, we don't have to worry about him locking the doors in the game.

Killing off Samus, making another protagonist to accomodate story elements, or a combination of both.
Personally, if they choose to wrap up all the plot holes, they shouldn't use Samus's perspective at all to elaborate. A better character would be someone working inside the Federation actively trying to throw a monkey wrench into everything, which would allow for more expository storytelling.
Samus's campaign should be separate and have more environmental storytelling like Super.
Killing off the main character will also piss off waifufags in the best way possible, and that's a plus.

if you want something similar, post-phazon arc Prime is doing an expansion of the Metroid universe beyond "just Samus adventures" starting with Sylux and his dilemma with the Federation and their use on the Metroids
