They could be father/daughter one cycle then brother/sister in another. It all depended on when they died or malfunctioned, something like that.

Father nier was just done badly. It's not that the character was bad on paper, but the combination of his looks, his voice, and his personality resulted in an extremely awkward character that I never really got used to playing as.

The bonds between siblings are not as strong as those between parent and child. Papa Nier can be forgiven for indirectly wiping out humanity because he was on a quest to save his daughter. A parent creates the life of their child and thus is responsible for their wellbeing.
Conversely when you look at brother Nier wiping out humanity for his sister, he's just a cunt.
