Square released old FF games on PC and they sold quite well from what i know.
Why can't Atlus just do the same. Is there some contract with Sony that ensures exclusivity of their games?

It's not possible. Emulators are protected by law and technically there is no basis to put them to court.
They are different programs and they don't use anything that Sony (in this example) copyrighted.

It's only when you bring actual IP's or nefarious means of building it that you run into legal troubles.

They can play P5 at barely PS3 quality with an inconsistent frame rate and audio, but they'll never get to play P4G, the PS4-exclusive P5 FES-esque rerelease, and any mainline titles/spin-offs going forward.
