Yeah, at one point Capcom was trying to turn Megaman into a multi-genre mascot like Mario. Board games, soccer, racing, there was a bunch of it. But it never caught on.

Somehow I feel like any of any of Nintendo, SEGA, Sony, or Microsoft would make better use of Capcom's properties than Capcom at this point. But I'd have to hand it to Nintendo.
SEGA would no doubt invest a lot in trying to make Capcom's properties work. And Atlus etc appear to be doing fine under SEGA. But SEGA are still kind of all over the place a lot of the time.
Microsoft too would likely actually try to make it work. Though I wouldn't trust Microsoft's executive meddling and what direction they would take their properties. But Capcom has the interesting traits of being highly popular in both the west and east alike. And Microsoft have been trying futilely to get a foothold in Japan and the Asian market for ages to no avail. They'd likely see this as their chance to actually succeed for once and invest money in it.
Sony would likely do more with their properties than Capcom, but Sony would still be the ones I'd want it to end up with the least out of these. Sony does some great stuff and they would surely do some great stuff with Capcom's properties too.
However, Sony just can't seem to keep a single franchise/property alive for long. To the point that in spite of numerous attempts they never managed to nurture a mascot or any recognizable face and they could barely even assemble anything noteworthy for Sony All-Stars.
They have countless successful albeit short lived properties under their belt. But they just can't seem to manage to keep any of them around for long and that just kind of sucks in general.
Now say what you will about Nintendo. They're far from perfect. But they really have to be one of the best in the industry at managing and keeping up with old brands and franchises. And that's in spite of not bringing back that one franchise you really want them to bring back. They'd likely treat Megaman equally to their own brands of Mario, Donkey Kong, Metroid, and others. While also taking good care of their other properties.
You focus on the Atlus exception while I focus on Sega's general performance. I wouldn't risk it with them.

Nintendo have previously made a bid for Capcom, I'd say they are the company that is most interested in a partnership with them, the only real downside is no Capcom on PC.

As an aside, Nintendo are the frontrunner for a Capcom buyout but Capcom more than likely won't look at a buyout and instead will liquidate their studios and sell of their IPs, the Capcom execs are notorious for being the second worst in the industry behind Microsoft.

Capcom's games would find a nice home on Nintendo consoles and Capcom has a long history of supporting Nintendo, so there is a sizable fanbase of Capcom fans who are also Nintendo fans, like, say Mega Man fans. Speaking of, Nintendo buying out Capcom could mean a revival of the Mega Man IP, as well as something like Ghosts 'n' Goblins.
It'd be kinda weird since Resident Evil and Devil May Cry are traditionally associated with Sony but those are still big name IPs anyway, not to mention RE does have a bit of a history on Nintendo consoles. Lots of people played RE4, REmake, RE Zero, on the Gamecube and Revelations 1 on the 3DS.
I'd imagine Nintendo's relationship with Tecmo-Koei regarding Fatal Frame might get a little murky, because then they'd have an exclusive survival horror IP with a lot stronger brand name recognition in Resident Evil, so I'm not sure if Fatal Frame would be Nintendo-exclusive after that.
With Capcom, Nintendo would also have a nice footing into the traditional 2D fighting game genre with Street Fighter, plus that means we could get something like Tatsunoko vs. Capcom 2 or even just straight up Nintendo vs. Capcom. They might even force Capcom to make Darkstalkers 4 or something.
With DMC, we might finally get that Devil May Cry x Bayonetta crossover game that Kamiya probably wants to make, plus maybe Viewtiful Joe 3 or Okami 2 or something.
I'm not sure what would ever happen to the rest of their IPs barring Monster Hunter, though. Dragon's Dogma could have a future since it'd be 'their' Western RPG franchise then, but a lot of their classic IPs, like Onimusha or Dino Crisis would probably stay dead.

While the shitstorm would be great, neither Sony or Nintendo would buy Capcom. Capcom is a multi-platform publisher; as such, a fair portion of the company's value comes from their multiplatform experience and technology. Sony and Nintendo have no use for that, so Capcom is inherently less valuable to them than they would be to some outside company. Same situation as with Atlus.
Plus there's the risk of talent flight. Not much reason for them to buy Capcom outright when they could just pay for exclusives.
With that said, getting bought might be a good thing for Capcom at this point. They're clearly short on cash, and it's seriously harming their output. All of their AAA games this gen (DR4, SFV, RE7, MvCI) were either partially funded by someone else, or had drastically reduced budgets that hurt their appeal. It's a vicious cycle of

They need somebody to finance them and break them out of the cycle, but I'm not sure who would be interested.
