...but actually, while Deus Ex is still the best game, Perfect Dark was my original love. And it's now even better since you can play it at 60FPS with full mouse and keyboard support.
Deus Ex is hobbled by shit shooting, shit melee, shit AI, and writing that is basically random conspiracies put into a blender. The GMDX mod improves some of this, but the core gameplay is still pretty bad. It's a classic because of how it gives the player so much freedom, not because it's actually a well made game mechanically.

Great. The Elvis model is a bit iffy, but it's a fantastic remaster overall. It was really ahead of its time. Buying games digitally on consoles was pretty novel back in 2010. Despite this, it sold 500,000 copies in its year of release. It's also on XBO as part of the Rare Replay collection.

As much as I don't agree with Chris Seavor's opinions on Joanna Dark, it's a tragedy Perfect Dark: Core was taken away from us. It was shaping up to be a really, really good game with a huge focus on player freedom. Eventually Seavor was fired along with a number of Rare artists.

GMDX improves the shooting, melee, and AI to a significant degree. Its AI is certainly a step up from PD's, only losing out in terms of reactive animations and AI responses to damage. The core gameplay is actually rock solid with the mod.
Perfect Dark has great level design and mission structure, and the arsenal at your disposal is ridiculous in its breadth and quality. But the game systems aren't actually that impressive. The stealth is extremely underdeveloped, though it was clear that there was some desire to actually have it as a viable gameplay element. Combat AI is sometimes great and sometimes terrible, and you can tell there are a bunch of mechanics they wanted to flesh out but didn't have the time for (making people surrender, etc). In many ways it's like Deus Ex -- it's great because of the sum of its parts and its design philosophy, not because it's a "well made game mechanically".
And Deus Ex's writing has always been brilliant. Are you really saying Perfect Dark has better writing than DX?

Combat knives inherit your velocity when thrown, so you can't just aim them and expect them to go where your reticule is pointed, they have a trajectory which is the vector sum of your velocity and their throw velocity.

Deus Ex and System Shock 2 are the greatest cyberpunk games of all time. Closely followed by Perfect Dark and System Shock 1.
I only didn't mention them because they're just cyberpunk in aesthetic, they play out as sci-fi horror

Agreed, SS2 is more of an Alien ripoff stylistically (which isn't a dissimilar aesthetic). SS1 has that awesome intro, the terrifying fusion of man and machine, dense technological visuals, a 3D depiction of cyberspace, and the NINspired techno music.
But SS2 is a better game than the first, so...
